Upgraded from Windows 7 to 10 (x64). Uninstalling and reinstalling didn't help. How do I resolve this?

I have checked the official website of the developer and couldn't find any information about NetSpeedMonitor and its availability on Windows 10. This means you will have to contact him and provide information about the error. He will either request logs for this error or give you a proper version of the software that works on Windows 10. Use one of the Social services to get in touch with him.
When I first used Netspeed Monitor, it automatically appeared in the taskbar at bootup. Now, I get a popup each time asking if I want it to appear in the task bar. Is there any way to avoid this question and just have it start automatically each time?

Yes, there is a way. To overcome this issue, uninstall the application, then re-download and re-install it, but this time make sure to install it as Administrator. After the package has been saved, right-click the setup package and choose Run as Administrator. Now the software saved all the settings in the registry and it should run normally. If this doesn't happen, go to Start > All Programs > Startup and place the shortcut of the file in that folder.
My Windows 8.1 is not compatible with the latest NetSpeedMonitor. What could be the reason?

According to the official website, the software is compatible with Windows 8/Windows 8.1, but you need to apply a compatibility tweak before proceeding. To do this, right click the setup package and choose compatibility with Windows XP Service Pack 3. Run the package as Administrator and follow the installation instructions.
To be sure, download a new copy of the software from the developer's website.
